The origins of Gyarados actually come from Chinese legend. Legend says that if a koi fish (a.k.a. carp) swims up a waterfall it would turn into a dragon/serpent and flight into the heavens. This is further backed by Magikarp evolving into Gyarados in the Pokemon games. Also in Pokemon Snap you can see a Gyarados sitting in the waterfall referencing this legend.

In the anime Gyarados first appeared in Pokemon - I Choose You! swimming in a river. Gyarados appears in multiple times in the anime under various trainers such as Misty, Lance, Crasher Wake and even Nurse Joy. Two different Gyarados appear in the Pokemon Adventures manga.
